Note that this question targets only the internal PC floppy controller. Such problem doesn't arise on external devices, such as KryoFlux or Greaseweazle!
It's because each track is first scanned to find out what sectors it contains. Compared with utilities that assume some fixed layout of tracks, this extra step allows "hidden" sectors to be revealed as well, usually present as part of a copy-protection. This extra scanning of tracks cannot be turned off to speed up the dumping.
